Charge eigen states are particle states that couple directly to $W$ and $Z$ gauge bosons of the Standard Model. They are what is created directly in weak processes.
For neutrinos, the fact that charge eigen states do not coincide with mass eigen states leads to neutrino flavor oscillations. The same effect for strongly-interacting particles is responsible for oscillations of K-mesons and B-mesons.
